I'm not sure on Speed of the Falcon... I know the strikes from Speed ignore the Planar trait, so I think you can use MR, but I'm not confident on my answer.

Yes it can. The attack generated by the spell are considered part of the spell. Hence it ignores planar and can be cancelled by MR.

In the case of multiple strikes would it cancel them all or just one? Also if so what happens if you target a char w/o MR with the first strike then a char with MR with the second or a later strike?

Magic resistance cancels the action, so any remaining strikes are lost. You do each strike one at a time, as soon as you target a character with MR, they can react, if they pass, the action is cancelled. So feel free to kill non-MR characters until the last strike
